I found some of my chillies and tomatoes got stuck once I took the lid off the propagator because a lot were through. I think the seed husks dried out and stuck to the leaves. Last year I left some on, thinking they would sort themselves, and the seed leaves rotted in the husk, then it spread downwards, killing them anyway. I have one 'almost headless' scotch bonnet, but I'm hoping it does grow, as only 2 seeds came up anyway. I think the growing point is still there, but it depends if there is enough leaf to keep the seedling going! I ditched the tomatoes as I had plenty of others.
