The stem that looks esten has most likely been eaten! My usual suspects are slugs and snails but there are also caterpillars and even mice.

I just squish anything I see, slugs and snails will eat holes in the leaves and chew stems and bits of peppers. Caterpillars/maggots will tunnel inside your peppers.

You need to be careful the maggots are actually maggots and not hover fly larvae. They do look a bit maggot like. But they are the good guys.
